Your external program continually resets the time in the CP3. Meridian flip
is accomplished in the keypad by changing the internal clock time in the
CP3, but keeps it normal in the keypad. So for every hour of RA meridian
advance or delay the keypad sends a new time to the CP3. However, when you have
an external program attached that continually overwrites the instructions
from the keypad, then no meridian delay will occur - from the keypad.

The rule of thumb is always the same - if you are using an external program
to control the CP3, then do all of your functions from that program. The
keypad is no longer in full control when using external programs that
continually update things in the CP3 servo controller.
