      This is what I figured out.
      1. POP will not delete emails from your Inbox automatically after retrieval. If they were deleted, that's because the client app you're using tells Yahoo to delete them after the download. Look for settings like "Leave messages on server" in your client app to make sure it is setup the way you want.
      2. Filtering is done before POP. Messages that were moved into folders will no longer be available for POP.
      3. If you really REALLY want to download the messages AND save a copy of the incoming messages into folders online (when remaining in the Inbox just isn't enough ;) ), here is an imperfect solution:
        1. POP the emails and delete them from your online Inbox.
        2. Forward/copy the emails to your additional mail address with your client app (e.g. Thunderbird can do this automatically with filters).
        3. Create online filters specifying To: (additional mail address) and From: (main mail address) combined with other criteria to catch the emails and file them accordingly. Note that the original headers of the emails saved online are destroyed in the process.
