      That is a constant pain in my world too.  I have to reorder audio and make a separate QT ref etc...  I would suggest videotoolshed's Audio Map.  It will convert interleaved to individual mono tracks in a few minutes for a 44 minute ish show and you can remap.  It has save my arse on several time sensitive occasions.

It can do some things for us that AME can't...  8 audio channel input file, remap channels 7 and 8 to 1 and 2 and call them a single stereo track. Granted, pretty specific... but used daily here. For other stuff we use AME (Adobe Media Encoder)
