To get the boni from having a familiar (Alertness, and in the case of a Weasel
+2 Reflex Saves), you need to purchase the familiar in the Inventory Tab, and
then equip it.

on the most recent release, but as of the last couple of release previous, I've
noted the following:
Familiars do not get the Master's BAB (It shows up in the resource window, but
not on the outputsheet)
Familiar Hit Dice do not get calculated correctly (I don't think this has
*ever* worked) HD, as opposed to HP, are necessary for some templates to work
Unless you are a True Neutral Mage, you have to put up with an annoying invalid
alignment message (this also has never worked)
Familiars (as you've already discovered) do not automatically have the familiar
stat modifications they should. You need to add the 'Familiar' template
manually, which doesn't produce quite the right stats (It seems that animals,
at least, have invalid *base* stat modifiers, never mind the familiar boni).
