From what you have described my suggestion would be to get
an experienced groundwater modeller to do this job. Otherwise you will end up with a mess on your hands.

Hello, I am a student of Chemical Engineering at the Technological University of Cordoba, Argentina. At the moment I am as an intern on a project "Groundwater Simulation" of a city in the mountains of Cordoba. We are using the "MODFLOW". I have a doubt about how you should consider the height of the layer. I have read work done where they take the stage at sea level, and others who put directly a certain thickness. My question is basically, what data should I put. I'm new to the use of this program and a lot of knowledge on it I have not. I watched the tutorial but the examples are fairly simple. In my area there is a river that goes through vertical or horizaontal, but a few species of curves. This brings conflict when choosing the boundary conditions.
