Is there a possibility that you could go to BNC connectors (probably in a panel or box of some sort) on the long runs, and then use short relatively cheap BNC...

That doesn't sound like a good plan. The BNCs wouldn't work well since they're a pain/bad idea to put on non-coaxial cable, and they're going to cost you more....
